I suspect that lighthouse is probably hitting links which haven’t been cached yet (the plugin caches them when visited, and clears the cache depending on your expiry and garbage collection settings)
Are the links it’s reporting in the “Content” tab of WP Super Cache as being cached?

Oh that’s a shame. I’ve logged this as something to look into – but I suspect it’s the fact the cache file hadn’t been created and you need to use the preloader (to create your cache files) and then run lighthouse after the cache has been preloaded.
I still have a dev copy of the site, and here it is:

The list is empty.
No browser caching occurs as well. For some reason I see Pragma: no-cache on requests in FF and Chrome.

Thanks – so either caching is off (which seems unlikely) or they’re expiring quickly and not being re-visited to regenerate the cached versions.
I’m presuming it says Cache is OK when you test the cache on the “Easy” tab?
